Kordia jejudonensis sp. nov., isolated from the junction between the ocean and a freshwater spring, and emended description of the genus Kordia
More LessA Gram-staining-negative, aerobic, non-spore-forming, non-flagellated, non-gliding and rod-shaped bacterial strain, SSK3-3T, was isolated from the zone where the ocean and a freshwater spring meet at Jeju island, South Korea. Strain SSK3-3T grew optimally at 30 °C, at pH 7.0–8.0 and in the presence of 2.0 % (w/v) NaCl. Phylogenetic trees based on 16S rRNA gene sequences revealed that strain SSK3-3T clustered with the type strains of species of the genus Kordia , with which it exhibited 96.5–97.2 % 16S rRNA gene sequence similarity. Sequence similarities to the type strains of other recognized species were less than 92.2 %. Strain SSK3-3T contained MK-6 as the predominant menaquinone and iso-C15 : 0, iso-C17 : 0 3-OH, iso-C15 : 0 3-OH and summed feature 3 (C16 : 1ω7c and/or C16 : 1ω6c) as the major fatty acids. The major polar lipids of strain SSK3-3T were phosphatidylethanolamine, one unidentified lipid and one unidentified glycolipid. The DNA G+C content of strain SSK3-3T was 34.9 mol% and the mean DNA–DNA relatedness with Kordia periserrulae KACC 14311T was 12 %. The differential phenotypic properties, together with the phylogenetic and genetic distinctiveness, revealed that strain SSK3-3T is separate from other species of the genus Kordia . On the basis of the data presented, strain SSK3-3T is considered to represent a novel species of the genus Kordia , for which the name Kordia jejudonensis sp. nov. is proposed. The type strain is SSK3-3T ( = KCTC 32426T = CECT 8368T). An emended description of the genus Kordia is also provided.

Terriglobus tenax sp. nov., an exopolysaccharide-producing acidobacterium isolated from rhizosphere soil of a medicinal plant
More LessAn exopolysaccharide-producing bacterium, designated strain DRP 35T, was isolated from the rhizosphere soil of a medicinal herb, Angelica sinensis, at Geumsan in Korea. Cells were Gram-staining-negative, non-motile, catalase-positive and oxidase-negative short rods. The isolate grew aerobically from 15 to 45 °C (optimum 30 °C), pH 3.5–7.0 (optimum pH 5.0) and in the presence of 0–1.0 % (w/v) NaCl. Phylogenetic analyses based on 16S rRNA gene sequences indicated that strain DRP 35T belongs to the genus Terriglobus in the phylum Acidobacteria with a sequence similarity of 97.2 % and 97.0 % to Terriglobus saanensis SP1PR4T and Terriglobus roseus KBS63T, respectively. The genomic DNA G+C content was 62.1 mol%. DNA–DNA relatedness between strain DRP 35T and the type strains of the other species of the genus Terriglobus , T. saanensis SP1PR4T and T. roseus KBS63T, were 24.6 and 17.2 %, respectively. The predominant menaquinone was MK-8. Major fatty acids were iso-C15 : 0, C16 : 1ω7c and C16 : 0. The polar lipids were phosphatidylethanolamine, unidentified aminophospholipid and unknown phospholipids. On the basis of polyphasic analysis from this study, strain DRP 35T represents a novel species of the genus Terriglobus for which the name Terriglobus tenax sp. nov. is proposed. The type strain is DRP 35T ( = KACC 16474T = NBRC 109677T).

Thermus caliditerrae sp. nov., a novel thermophilic species isolated from a geothermal area
Two thermophilic bacterial strains, designated YIM 77925T and YIM 77777, were isolated from two hot springs, one in the Hydrothermal Explosion (Shuirebaozhaqu) area and Frog Mouth Spring in Tengchong county, Yunnan province, south-western China. The taxonomic positions of the two isolates were investigated by a polyphasic approach. Cells of the two strains were Gram-stain-negative, aerobic and rod-shaped. They were able to grow at 50–70 °C, pH 6.0–8.0 and with a NaCl tolerance up to 0.5 % (w/v). Colonies are circular, convex, non-transparent and produce yellow pigment. Phylogenetic analyses based on 16S rRNA gene sequences comparison clearly demonstrated that strains YIM 77925T and YIM 77777 represent members of the genus Thermus , and they also detected low-level similarities of 16S rRNA gene sequences (below 97 %) compared with all other species in this genus. Their predominant menaquinone was MK-8. The genomic DNA G+C contents of strains YIM 77925T and YIM 77777 were 65.6 mol% and 67.2 mol%, respectively. Based on the results of physiological and biochemical tests and phylogenetic analyses, strains YIM 77925T and YIM 77777 could not be classified as representing any species of the genus Thermus with a validly published name. Thus the two strains are considered to represent a novel species of the genus Thermus , for which the name Thermus caliditerrae sp. nov. is proposed. The type strain is YIM 77925T ( = DSM 25901T = CCTCC 2012061T).

Prosthecobacter algae sp. nov., isolated from activated sludge using algal metabolites
More LessA Gram-stain-negative, fusiform-shaped, facultatively anaerobic bacterial strain, designated EBTL04T, was isolated from activated sludge using algal metabolites and taxonomically characterized through polyphasic investigation. Phylogenetic analysis based on the 16S rRNA gene sequence showed that strain EBTL04T belongs to the family Verrucomicrobiaceae , class Verrucomicrobiae , and is closely related to Prosthecobacter dejongeii DSM 12251T (98.6 % sequence similarity), Prosthecobacter fusiformis ATCC 25309T (97.9 %), Prosthecobacter debontii DSM 14044T (97.5 %), Prosthecobacter vanneervenii DSM 12252T (94.7 %) and Prosthecobacter fluviatilis KCTC 22182T (93.7 %). The G+C content of the genomic DNA of strain EBTL04T was 62.7 mol%. The menaquinone MK-6 was detected as the predominant quinone. Strain EBTL04T contained phosphatidylethanolamine, phosphatidylglycerol and phosphatidylserine as major polar lipids. A fatty acid profile with C16 : 1ω5c, iso-C14 : 0, C16 : 0, anteiso-C15 : 0 and C14 : 0 as the major components supported the classification of strain EBTL04T in the genus Prosthecobacter . Based on several phenotypic, genotypic and chemotaxonomic features, strain EBTL04T was clearly differentiated from its phylogenetic neighbours. Therefore, strain EBTL04T should be considered to represent a novel species of the genus Prosthecobacter , for which the name Prosthecobacter algae sp. nov. is proposed. The type strain is EBTL04T ( = KCTC 23681T = JCM 18053T).

Cryptococcus fildesensis sp. nov., a psychrophilic basidiomycetous yeast isolated from Antarctic moss
More LessTwo yeast strains isolated from the moss Chorisodontium aciphyllum from the Fildes Region, King George Island, maritime Antarctica, were classified as members of the genus Cryptococcus based on sequence analyses of the D1/D2 domains of the large subunit rRNA gene and the internal transcribed spacer (ITS) regions. The rRNA gene sequence analyses indicated that the two strains represented a novel species of the genus Cryptococcus, for which the name Cryptococcus fildesensis sp. nov. is proposed (type strain: CPCC 300017T = DSM 26442T = CBS 12705T). The MycoBank number of the novel species is MB 805542.

Morphological reports on two species of Dexiotricha (Ciliophora, Scuticociliatia), with a note on the phylogenetic position of the genus
More LessTwo Dexiotricha species (Dexiotricha elliptica nov. comb. and Dexiotricha cf. granulosa), respectively isolated from soil north-west of Riyadh, Saudi Arabia, and freshwater in Shanghai, eastern China, were investigated using standard methods. The species Loxocephalus ellipticus Kahl, 1931 is reclassified here in the genus Dexiotricha and was characterized mainly by constantly showing 16 somatic kineties, three post-oral kineties with the middle one shortened, a contractile vacuole located subcaudally with an excretory pore near the posterior end of somatic kinety 2 and single caudal cilia. A Dexiotricha granulosa-like organism having a subcaudally located contractile vacuole and fewer somatic kineties was designated D. cf. granulosa. The small-subunit rRNA gene (SSU rDNA) sequences of these two species were characterized and their phylogenetic positions based on SSU rDNA sequences were revealed by means of Bayesian inference and maximum-likelihood analysis. Phylogenetic analyses confirmed Dexiotricha as a monophyletic genus and supported its assignment to the order Loxocephalida. However, its family assignment remains unsupported.

EzEditor: a versatile sequence alignment editor for both rRNA- and protein-coding genes
EzEditor is a Java-based molecular sequence editor allowing manipulation of both DNA and protein sequence alignments for phylogenetic analysis. It has multiple features optimized to connect initial computer-generated multiple alignment and subsequent phylogenetic analysis by providing manual editing with reference to biological information specific to the genes under consideration. It provides various functionalities for editing rRNA alignments using secondary structure information. In addition, it supports simultaneous editing of both DNA sequences and their translated protein sequences for protein-coding genes. EzEditor is, to our knowledge, the first sequence editing software designed for both rRNA- and protein-coding genes with the visualization of biologically relevant information and should be useful in molecular phylogenetic studies. EzEditor is based on Java, can be run on all major computer operating systems and is freely available from http://sw.ezbiocloud.net/ezeditor/.
